I'm going to admit it right off the bat: I am a big fan of Iron Chef America. I don't want to see it in a bad light. I think that everything in the article exposing Iron Chef America should be taken with a grain of salt. We all know that reality shows aren't all reality. That said, check out this reply from Ed Levine over at Serious Eats. I think you'll see the article in a different light once you read this.

Of course they have to know at least a few possiable items, how else can they have the right items to cook with ready? I also think that the other chefs, beside cora, have other shows to do.

I recently went back to a local community college and got a certificate in culinary arts which makes me no export. But, form the little I know I find it very, extremely, hard to believe that they don't know at all until they get there what the secret ingredient is or have rehearsed a little due to the simple fact that once the ingredient is revealed on the show, no one talks. How can the chef tell his people what they are making with the ingredient if no one talks. I find it hard to know what my chef wants when he doesn't tell me. Plus they do things with out making a mistake at all. Many of the chefs I have worked with make mistakes, but a good chef and fix it.
I do believe that the judging is real. I have continued to watch the show but I have always only cared to see what they put together at the end and see how they have plated.
